A tolerant society must be intolerant of intolerance.

Nope that's how you end up with forces that destroy freedom of speech and democracy

The problem is that this thinking in practice allows intolerant groups to weaponize free speech, the democratic process, religion, etc., until institutional control is gained. Then they chip away at the inalienable rights of everyone.
Furthermore, the people lectured to be tolerant towards intolerant people the most are often marginalized groups.

Basically if you have multiple groups of people in one place that are different, but everyone is letting everyone be and maybe working together or just vibing in the same place: That's tolerance.
But if someone else comes in and shouts hatred and bigotry, say for example a racist/homophobic/transphobic/et all person - they are being intolerant.
If you allow that person who is being intolerant of something that is unchangeable, that puts other people in danger, makes them uncomfortable etc and you can even possibly have those intolerant people gain power and cause disharmony among everyone.
Thus the larger group *must* be intolerant of someone who is being openly intolerant to others because allowing that hatred to run rampant would cause issues for other people.
Basic social contract/the golden rule/don't be an asshole or you'll face consequences.
