The next episode is going to begin with a flashback to the previously un-revealed reason why Walt left Grey Matter Technologies. There was some undisclosed person matter leading to the split with Gretchen and Grey Matter Tech. My guess is Gretchen having an affair with Elliot or Walt having an affair with Skyler.

the actress who plays gretchen has already revealed what happened. walt left gretchen because he didn't feel comfortable with how wealthy her family was.

The question is answered very well here in an AMC blog posting an interview with the actress who played Gretchen:

Q: What’s it like have Bryan Cranston curse at you?

A: Oh man, he’s a good actor. But it was easy because Vince Gilligan told us exactly what went down between the characters off screen: We were very much in love and we were to get married. And he came home and met my family, and I come from this really successful, wealthy family, and that knocks him on his side. He couldn’t deal with this inferiority he felt — this lack of connection to privilege. It made him terrified, and he literally just left me, and I was devastated. Walt is fighting his way out of going back to that emotional place, so he says, “F— you.” - actress who plays Gretchen Amc blog

I think it was because Walt was offended by Gretchen's rich family and thought he would never live up to their snobby expectations

Wasn't it suggested at one point that Gretchen and Walt had a thing together?

Gretchen has an affair and ends up pregnant. Walt leaves her thinking it's Elliot's baby. It turns out it's Walt's. Gretchen gives the baby up for adoption. A man adopts the baby girl and names her Jane.

(I read this on another thread)

I had this theory all along:

Walt was having an affair with Gretchen. They had a kid and quickly put her up for adoption, all very quietly, and Elliot only agreed to this if Walt would give up his share of Gray Matter. (Skylar never knew about all of this).

I think it will come out next episode that this girl they had was Jane. Walt let his own daughter die right in front of his own eyes, and he didn't even know it. That's what I could see happening in the finale.

I've seen this theory several times but it seems too ridiculous for Vince Gilligan. Everything thus far in the series has been plausible and believable.
